Here is the issue: you have a universal remote for your home entertainment and there is your new Bluetooth PS3 Remote which of course is not compatible with any universal remote out there. Even though Bluetooth has its pros compared to IR this is really suboptimal. So what's the solution to this? Well, there is one. Actually two. The first one can be found here. At least part of it. Anyway, I don't like the solution as it just looks ugly to say at least. The second solution is by far more elegant and almost looks like being integrated into the PS3.
Here is the deal: go get a Nyko Blu Wave Remote for an average street price of about 14 bucks and use the actual remote only once to configure your universal remote with the respective IR codes. When this is done, just put the remote somewhere and use the IR receiver in one of the PS3s USB ports. No pairing or push buttons you have to use, it just works. Of course, you can not turn on/off your PS3 with this kind of remote and the remote typically takes over controller 1 by default. If one of your games have an issues with that, just turn your SIXAXIS on/off and you are back at slot 1. But those are the only caveats. Mine works great so far and I have one device less in my living room. P.S. Don't go for this product from Logic3 as I had problems learning the cursor keys in the first place. It just works with the remote that comes with it. Maybe it's my universal remote, but to be save go for the Nyko instead. P.P.S. Another DIY project? Try this one ;-) P.P.P.S. Meanwhile there is a almost perfect solution available that basically acts as a IR - Bluetooth gateway, translating your IR codes into Bluetooth commands. Being a little more pricy compared to my solution, this one supports all Bluetooth commands incl. the power button and doesn't pick up controller port 1 as the Nyko solution does. Decide yourself what you wanna do in your case. P.P.P.S What a coincidence: I've found another solution that is similar to my Nyko hack but integrates a little more elegant with the PS3. Anyway, the solution for the missing ON/OFF capability of USB connected controllers is kind of weird.
